The hosts maintained their lead for the remainder of the first half.
Fantami Yusuf put the game beyond Enyimba by scoring the second 14 minutes from time.
Doma United, who occupy top spot on the log have now amassed nine points from three games.
Enyimba drop to last position with zero point from two games.
